Kayque Soares Campos' own goal in the 13th minute gave Al Jazira an early lead.
Four minutes before the break, Fernando Lucas made it 2-0 with a right-footed effort past goalkeeper Salam Khairi.
Mubarak Bani Zamah was sent off in the 85th due to a foul on Khaled Ali Al Asbahi.
Ali Eid's clinical finish from a close range reduced the deficit for Hatta in the 89th minute.
Ali Mabkhout made it 3-1 in the 90th when goalkeeper Salam Khairi failed to clear a corner kick adequately as the ball fell to Mabkhout, who poked the rebound into the back of the net.
The result means that Al Jazira sit 6th with 20 points, while Hatta are bottom with 5 points.
