A deflected effort from Francisco Alcacer levelled the scoring two minutes after the hour-mark.
The hosts turned the game on its head through Diaa Sabi'A clinical finish from a close range in the 65th minute.
The victory means that Emirates are 13th with 8 points, while Khorfakkan sit 9th with 17 points.
